.pct no longer supported?
I can use a few different PCT files here (OS X, Unity 2.5). Is it all PCTs that fail for you, or only some?

I converted them to png via automator, ez solution

No. In 2.5 we switched to FreeImage for image importing, so that it can work on both Windows and OS X without extra installs. We did have to add missing PSD import features and a PCT importer to FreeImage though.

Have the rules of layer transparency changed as a result ?
It used to be that the first layer’s mask was the alpha of the image in unity
