Can I make layer transition by script in animator controller anyway?

Not yet. The rumor is that 4.3 will have an Animator.GotoState() method.

In 4.0 - 4.2, you can only transition using conditions in your animation state machine.

Simply set it up as a parameter.

For layer transition adjust the Layer Weight.
