When using the apply prefab overrides on a Cinemachine virtual camera. Properties like the Body and Aim are not saved. This seems to be when using the Apply based on this component only.
Doing an Apply All from the top prefab header seems to save them.
But I do not always want to capture apply all values when only making camera changes.

Right clicking on the individual property and choosing apply works for the single property as well.

I don’t see a bug.
You can apply overrides per component or all of them at the same time. What would you like to happen differently?
The issues I in how everything else works when saving prefab overrides. I tell my designers they need to apply the camera overrides to the virtual camera. It does not apply the Body or Aim. The cm / Cinemachine Transposer (Script) is not applied. And that script does not really exists in the rest of the UI.
My complaint is that I should be able to apply the prefab changes on the virtual camera, since that is what the UI presents everywhere and have it apply all the properties. Not having to go back and apply some here and some there.
For me its not an issue but training others that in this case they must do this. And this case you must do this and this to save the changes.
In the following picture it does not work when hitting the Apply button presented at the top on the override inspector.

This does save them. But now they must remember to go and apply every changed property individually.

But it saves everything and we do not want to apply changes from every object in the prefab.
The main issue is the workflow. Any other component this would work and apply correctly. They user is making changes to the virtual camera ui, but then has to apply prefabs overrides in other places, or on hidden gameobjects and components to get them to save.
To apply them all like you mention you must select the hidden
cm / Cinemachine Transposer (Script) and apply that. My point is that is not very clear. Since the UI presents them as a single entity. Other than on that screen.
