Custom script defines -- are the defines in Player Project Settings used by default?

Or only the ones you explicitly set in the target’s advanced options in the Cloud Build website?

It should be using both (i.e. any defines you add in the advanced options will be added to the defines specified in the project’s player settings at build time).
