Is there a commonly accepted best way to do this?
As far as I can tell, using layers seems to be better.
Is there anything that tags can do that layers can’t?
Or maybe there is another way superior to both?

Vague question but if you’re doing anything with raycasting/physics that should only affect enemies or only friendlies then layers are a very easy way to achieve that.
