I can´t see the directional light flare trough the built in transparent shader. The light can pass trough but the flare is not visible. Is this a limitation or is there something I need to do to enable this?
Put the object using the transparent shader on the “Transparent FX” layer.

lensflares are obscured by colliders, so my guess your transparent shadr is on an object with collider that is blocking it? Or another scene collider?
You can get round this by putting the object with collider on the transparent fx layer
