Not sure it would help, but sometimes Windows gives a hard time when apps are running from Program Files.
Try installing Unity into a different folder (bonus points: a folder that contains no spaces, such as D:\Unity_5).

I wonder if that would help - if it does, that may be a bug that should be reported.

Emscripten currently has issues running from non-ASCII path names on windows. You need to change your user name to be ASCII. Unity 5.1 will add a warning about this.
