Updated my project to Unity 4 and for the most part everything is working. My main problem right now after upgrading the animations to the new Mecanim system is that the facial joints and other joints that drive his props no longer work. I made sure to use the same avatar on the animation clips as the one I created for the character so all the body animation is fine. All of these joints are parented above the root/pelvis joint, as I read that could cause this problem. Am I missing something?
