Suddenly, MonoDevelop is no longer showing folders for UnityScript. Using Unity 5.2.0f1on OS X Yosemite.
This is only affecting some projects. On other projects, its still ok, so far. Tried reinstalling Unity but that did not fix it.
Any suggestions?

I had this problem, and did the following (not sure which step was the winner, but it did fix it).
- Unity>Preferences>External Tools
- External Script Editor > Browse
- Found MonoDevelop app
- checked “Add .unityproj’s to .sln”
- Quit unity
- Relaunched unity and reopened the project
- Mono dev now had the Assembly-UnityScript and Assembly-UnityScript-firstpass again
