This was [answered before](http://answers.unity3d.com/questions/273912/moving-the-project.html).

You should:

1. Enable Version Control Meta Files in [Editor Settings](http://docs.unity3d.com/Documentation/Components/class-EditorManager.html)
2. This will add a .meta file for each file and folder in your project.
3. When copying, do **not** copy the Library folder or the Temp folder (if at all exists).
4. In most normal circumstances, you only need to copy the **Assets** and **ProjectSettings** folders.
5. After copying and opening in Unity, it will automatically generate the Library folder based on your meta files.

This will preserve all your prefab connections and everything should be the same.

This may seem like an obvious first step but make sure to create a new project where you want the location of your game to be then follow the instructions from DannyB by copying and pasting into that location. Leave the library folder that was generated by your new project.
