Does anyone know if we can publish Apps to the Apple store for specific clients only? So that Everyone in a large company can download the app, but it will not be for the general public?

Don’t think so, you need ad hoc builds for that.
As I recall, there is an Apple enterprise server for businesses, kind of like a private app store, that would probably be what you’re looking for.
