Re-importing an adjusted skinned mesh and therefore updating a prefab causes skin issues.

For a few months now I’m experiencing a very annoying issue. Sometimes in the pipeline a rig has to be adjusted and therefore has to be re-exported (from 3ds Max 2014) and imported again (to Unity 5.2.2).

When I import the FBX in an empty scene everything works fine. But when a prefab updates the mesh inside the skin goes crazy, messing up the mesh. For simple prefabs there is a work around since I can just delete the mesh in the prefab and drag the FBX in again, for complex prefabs this can be a lot of work (relinking etc.).

Is this a known issue? Could anyone help me with this?

Here you can see the prefab containing the model and the model itself. As you can see the exported model looks fine, but after (automatically) updating the prefab with the new export the skin looks messed up.
