Hi all, I posted this same question in the Aquas thread but posted here as well in hopes of getting a solution quicker.
I needed to remove all Aquas references, removed my FPSController, re-imported my FPS controller, brought back in Aquas. Now, I’m getting clipping. Has anyone else ever seen this?

this looks like a sorting issue (depth queue, or something not writing to the depth buffer).
Not sure what it is, what I do know is that my entire scene seems to be all jacked up now. I deleted the Aquas water, removed the script from my camera. Now when I re-generate an Aquas water, it won’t show up in design mode, only shows up when I run it.
I just upgraded to 5.6. Everything is re-importing. With a little luck, all the importing will somehow magically fix things.
