Why did this version control pull not include scene hierarchy changes?

I tried to update the local workspace on one of my computers with the current changes to a project that I made on a different computer. However, the objects in the scene hierachy haven’t updated - several that have since been deleted are still there and some that should be there are missing. I’m not sure what to make of what’s going on here.

I’ve been using Plastic SCM for the past few years and this is the first time I’ve run into something like this - does it have to do with the new Unity integration?
