Modifying animation in Late Update not working

I have a rigged mesh of a leg with a simple step animation. Unfortunately, when I use Late Update to alter the positions and rotations of the bones in an inversely kinematic way, the mesh bends in strange ways.

The green boxes are the bones, and the red circles are where the mesh is clearly deviating from the bones.

Any idea on what might be going on?
